123 reg hosting issue

This is not a Perch problem, but I’m after any advice.

I have an old site on a 123-reg hosting (it’s the clients own hosting).

I think at some point the account was compromised as the index.php file was changed to a page of links. I changed the passwords to the account and ftp, but it happens every 5/6 days. So I think something is hidden somewhere that keeps overwriting the index file.

On to the question. I’m looking at re-doing the site next week and updating Perch to 3. In case there is something hidden in the Perch folder, I’m thinking of replacing the whole Perch folder, rather than just the core. If I keep my template files (to re-use) and copy these across. Is there anything else I should keep when replacing the whole Perch folder?
